You can go ahead with the visitor visa no issues, many do that but be aware that she should be back during the grant period and there is also possibilities that the visitor visa might not be extended or reissued.
There are few people who have faced delays on 309 because of the visitor visa.
No one can refuse you 309 without any compelling reason. So don't worry.
According to the Immi web site, "You must be outside Australia when you apply and also when the Partner (Provisional) visa (subclass 309) is granted"
Does it mean if applicant applied for the visa, in a specific country, outside Australia, they need to be in the same country when 309 is granted or they can be in any country other than Australia?
How it works is CO will contact you for the visa interview.
So if you have applied from Pakistan the AHC from your country will try to reach you at the given number for interview questions that's the time you need to be in your country because you need to get to answer those questions,
once that is done you can be in any other country and fly to Australia for initial entry.
