In Employer Nomination Scheme visa (subclass 186) for Direct Entry stream, the conditions state that one requires to 'have at least 3 years relevant work experience unless you are exempt'. Can one have experience from their home country to be eligible for this Visa?

Yes you can
But be careful to not to include the portion disallowed by the skills assessment agency

Whether the company was registered or not is immaterial
What evidence you have for that employment is important

What kind of evidence work? Because I don't have a tax certificate or payslip. I only have experience letters, bank transfers, references, source codes and network with the owners.

If you are in touch with the owners, can you not get the payslips generated again ?

Usually, in the startup culture, a group of people starts working and the company gets registered later when they generate income or assured of their income source. As the company I worked was registered after I came here in Australia that is a year ago and there is no pay slips or tax deductions for my payment received.
